By now, the Pokemon series itself is very much a long spanning series that's been going over 20 years. Quite an achievement. In its time its become entrenched in certain traditions. Whilst this isn't a bad thing as if you remove these, it no longer remains what Pokemon is about in the truest sense, it does make you wonder what would happen if they made an alteration to the existing formula. It could be something small or perhaps even something revolutionary.
One thing I was pondering was a shake up to the four move limit. Four moves works for balancing purposes but imagine you were allowed 3 attacking moves and 3 status moves alongside each other. Actually... That would probably turn everything on its head. The metagame would be open with new possibilities that's for sure.

Expanding the movelists would definitely be an interesting alteration. I agree that for balancing purposes it probably would not be a good idea. For some reason I'm imagining that it would make more Pokemon less useful than they already are. Some are gimmicky in that certain moves or combos maketh their appeal or usefulness. But it would be nice to have a HM slave that had every HM covered hehe.
I've always been intrigued by illegal moves. If you could construct a team of any Pokemon and they could each have a movelist of any 4 moves what would be the best strategy. For example, you could have a Charizard that knows the move Hydro Pump (essentially any Pokemon is a Smeargle). Moves like Spore immediately come to mind as being extremely useful but then you'd be picking some moves to counteract it like Sleep Talk maybe. The actual Pokemon chosen might be just legendaries that have the best stat combinations unless there are specific Abilities to target. Not a practical change for Nintendo to implement though lol.
Maybe adding some sort of space element could be interesting. Instead of new regions/towns, if you could travel to a different planet... Time travel?
Maybe a spinoff game where you have to maintain an ecosystem. Some Pokemon may be endangered and could end up extinct. As a breeder, you need to prevent this from happening and restore habitats (growing berries maybe).
