Mmkay! Finally going to get to this, sorry for the wait ^^
First thing, I notice your Estate doesn't have any kind of Welcome/Info thread detailing the owner/residents, features, and general restrictions. A simple summary of what's-what basically so potential visitors don't have to go through every thread to figure out how things work and what's available to them.
Would be easier to figure out progression if it was all in one place for example. You could put the Hive Badge Requirement in the welcome thread too, and then not have to list it in every one of your visitor areas.
But now onto your encounters! I'm working under the impression that anyone, even fresh New Bark Trainers, can enter your estate and will work rarity comparisons from the Availability list from that. As it's my understanding the Hive Badge restriction is only for the Super/Ultra Rare encounters.
Fishing Encounters will need a Skill LV attached to them as well
Unless Goldeen has a high Skill Lv fit for Ilex progression it should be bumped into an Uncommon; as it is an SOS on Rt 29 and doesn't become common until Ilex Forest. Poliwag is similar, but is available at Violet which is much easier to get so that one should be fine.
Tympole is a seasonal SOS encounter and otherwise only available by reaching Mahogany and breeding, it is more suited for a Rare bracket.
As there are a number of SOS encounter pokémon here I'd recommend dropping at least one of them (either tympole or chinchou). Just speaking SOS wise, Tympole is harder to get than Chinchou since it only appears during 2 months versus Chinchou's 3 possible months.
Though, alternatively you could split between Surf/Fish and then have a much more forgiving spread to suit the higher rarity pokémon :3 Would even allow for a couple more encounter options that way so you wouldn't have to drop any ;D This goes for any of your areas. For example you could split it like...
Just for illustration purposes, you don't have to do it this way &/or could change the pkmn

As Bronzor requires a Quest completion in Violet I wouldn't mind seeing it as a tad more difficult to obtain in an estate. I missed that Flash was required. Ignore this, is all good!
Klink should be a Super Rare since it's only obtainable in Olivine as an SOS.
Looks good except for Bunnelby. Since it's not available until the Safari it should be a Super Rare. I forgot about our cave expansion coming up... ^^; If you change this to a 1/8 it could be okay.
Magnemite can't be commonly available before someone even gets to Cherrygrove; as I'm sure you can appreciate based on old tales of Falkner trouncing.
Just noting that Bronzor here could be alright... as it to get into the HQ there's a battle requirement in the Bunker. Though, I think more than 1 Bunker encounter would be better; as 1 is pretty quick/easy.
Trapinch feels a little out of place theme wise. You have all these electric and steel types here. Trapinch honestly feels like it was only put in there because it's a rare pokémon on the forum, which isn't a great reason to throw it into an estate area.
I get that March is a dragon tamer, so in that respect it's fitting -- just nothing else in the area supports that. Also, being it's a T4 I'd say it'd need a little extra barrier to obtain (like 3 badges & some battles in the Bunker) to protect it's difficulty to acquire on the forum.
Looks good! Again, you may want to consider splitting this into 2 sub-areas so you can have up to 10 encounters split between land & water :3 And you don't have to use our common labels. It could just be like Rocky Terrain & In the Springs. Or some such kind of descriptor, just as an idea ^^
