As long as it doesn’t affect encounter level it should be fine.

vartio , feel free to register for the BCC as by defeating Falkner's remaining Pokemon you effectively qualify for the Zephyr Badge.

You don't need to wait to be "officially" awarded the badge as under Costar you are allowed to make any bag updates yourself including end of quest rewards. The only reason you may want another mod to reply is if you want character development and reaction from Falkner's character but for all intents and purposes you have already met all the requirements.
